The seeding is based on the rankings in the MVP 07 mod--without me performing any roster moves. According to the game, Boston is ranked #1 and the Yankees are ranked #2 (out of all 30 teams). That is why those two teams get the byes. That is also how the Cubs got a bye: they are the highest ranked NL team that is in. If it were based on last year's standings, then yes, the Red Sox and Cubs would play in the first round--the Phils, Reds, Jays and Yankees would probably have the bye in that case.
